I've allowed imdb to tell me what's horror or not for the sake of this list. In the 2000s, I don't believe there are any egregious omissions.
I've basically chosen the 25 I've liked the most. Simple as that. If something's missing that you think should be here, odds are I think it's not good enough, but I may have missed it or not seen it.
*Those with an asterisk are special. If someone were to ask me, "I wish to watch only the best films of the 2000s and now wish to survey just entries within or significantly touching upon the horror genre of that decade; which films should I watch?" the asterisked entries make up the list I would give. These are the best films that are horror films of the decade according to my knowledge, the films that deserve to be watched by anyone--fan of horror or not--for decades to come.

Wooo. Some recommendations. I spend so much time watching old movies, I seldom make time for the new stuff. From your list, I really liked Bug, May, Noroi and Shadow of a Vampire. Dagon was decent. Signs and The Cell were just OK to me. Didn't like Hostel at all. The jury is still out on Taxidermia. I didn't have a clue what I was getting myself into there and only watched the first half of it. I'll try to check out the rest of those, particularly the Sion Sono stuff. Any recommendation on which one I should watch first? I'm also interested in that new Coffin Joe movie.

Have you seen The Mothman Prophecies, Cap? If you haven't, don't be put off by Richard Gere's presence. The film is held together by unsettling visual motifs in a structurally music-like way that give it a very paranoid feel.
The Call of Cthulhu should please you. I'm sure you've at least heard of it. It's the most beloved Lovecraft adaptation amongst Lovecraft fans. It's made as a (silent) film from the '20s to get the Lovecraft vibe.
But I suggest you start with the Werckmeister Harmonies. I have little doubt it will impress you.
What's funny about The Mothman Prophecies is that I live about five minutes from Point Pleasant, West Virginia (stompin' grounds of the Mothman) and haven't even seen the movie, though I did get my picture taken with the Mothman a few years ago! I remember some controversy down this way that 1.) they didn't stick to the "facts" and 2.) they filmed the movie in Pennsylvia instead of Point. I'll try to check it out when I get the chance. I don't even mind Richard Gere that much as an actor... unless he's acting alongside (GAH!) Julia Roberts.
I'll see if I can find the other ones.
